Hello,
The folders' architecture is stored in the project folder (click somewhere in the Project List then press CTRL+ALT+E), in the appli.xml file.
Note that the best would be to be able to reproduce the problem, so we can fix it.
/!\ Also note that this is not recommended to modify projects' files manually /!\
In any case, before doing such a thing, think to duplicate the project in order to create a backup, or save it as a *.zip or *.xml:
- Right-click on the project > Save Project > To zip
or
- Tools > Export > Export a complete project (XML)

in my appli.xml backup file i have the folder information:
can i restore only that file ?

I think, something went wrong and some information is missing in your post, but yes, basically if you want to change the project's architecture, you can only change/edit/restore (from a backup) this appli.xml file, and the architecture will be as it is described in the XML.
If an item (eg. a program in a folder) is described in the XML but the source is not in the project's folder, this should not be a problem.
Just think to close the project before changing the file
